I have noticed an NPC, ghastly, has joined my party. I havent seen the info on that in the dungeon guide, and while I am greatfull for it's assistance, I am confused. So... What, exactly, are those terms about mod-controlled temp allies?

You can interact with them. I even used a Krikitot as a shield for Jackson.

Yes, I know how that would work if the ghastly didnt leave the first floor with me, but the ghastly is the sole rweason Torrie lived past floor 3
-Edit- I mean, he would have survived no matter what, I would have had something jump out and save him somehow... he is my most random and second most prized OC in all of everything ever, but still.

For one, with enemies, it depends on how you interact with them. Considering that Torren had been friendly with the Gastly, I took that as 'enemy-avoiding' and rolled a number under 40, meaning that they didn't fight the pokemon, and were able to befriend them as well. As for how they're controlled, well, usually I try to make them useful enough on dungeon adventures- helping with puzzles, enemies, ect.
Again, it's in how you interact with them.
However, what are your suggestions?

To add an expansion to the enemy avoidance roll explanation about it.

I've added some explanation about befriending pokemon in the Pokemon Dungeon Guide! It should be under enemies.
